Neighborhood Overlap was what I was looking for. Look up Easley and Kleinberg's book, if you stumble upon the same problem. Neighborhood Overlap = 0 for ties that are local bridges

I am really not an expert with Gephi, but I'm just guessing. Did you check whether all of those 100 edges are defined as in-degree directed? If you look at data laboratory -> edges, you should be able to see it. Maybe for some the direction is not specified and therefore there is a discrepancy.

Why dont you simply allow for export as .tif with a transparent background? People could just use Photoshop or whatever they like to add the background later on. I feel that the functions of Gephi should be kept simple for better usability.
