I've been having this problem ever since I started using Gephi. I'll run the steps:
-I create a new document and import all of my nodes and edges using the CSV extension
-I run the Force atlas layout to get the layout I want
-I save and quit
-Next day, I'll open the graph, add some nodes (as this is a continuing project)
-I'll run force atlas again and my graph disappears
What can I do to prevent this from happening? This happens every time I quit and reopen. I am running the latest beta version on OSX Mavericks.

This happens to me as well. I have given up on the idea that Gephi can be used over multiple sessions after significantly tweaking the layout/data.

It's so annoying. I love the software and what it can do but this is a huge annoyance. I understand the software is still in beta but I hope there can be some sort of workaround.

Workaround:
After opening a saved file, run Force Atlas 2 before Force Atlas.
1. Open saved file.
2. Run Force Atlas 2 (or maybe any other layout algorithm).
3. Run Force Atlas.
